What are the standard ways to backup Weblogic , ATG and endeca Servers.

You need to refer to Oracle guides for fusion backup, but all in all it boils down to shutting down weblogic (did I say cluster node?) and back up files as they are.

Is it ok to backup Application without shutdown service? Need instructions for restore backup in Separate server .

No it is not OK. All internal databases will be inconsistent. While one can delete per-deployment database, one of AdminServer keeps rests of configurations and must be backed up cold.

If you want to keep service up 24x7 and back it up you must use cluster.
