block browser from going to certain domains - silently - while allowing the intended action to happen

Are there free tools that will block domains from hijacking popups that are legitimate?

Malware bytes (free) does this, but it also does NOT allow the intended window to open  (for example in Google Docs, I try to open a document and the process gets hijacked and instead of opening the document, the window opens with an advertisement).

Yes, this was for Firefox.
On Chrome you can configure this just by options. Please take a look at this article:

On the browser you can configure which domains should be blocked and which not, by using some browser plugins.

Take a look on this, for example:
https://addons.mozilla.org/es/firefox/addon/strict-pop-up-blocker/
