You cannot put wildcard domains in a UC/SAN type certificate.
You either have to put in specific host names, OR a single wildcard domain.
Therefore if you need to support two different domains, then your only option is to have a UC and use specific host names. You only need to have four names on most environments:
However it should be pointed out that you only Autodiscover if you have users with the second domain as their PRIMARY email address. The mail.example2.com will also be relatively redundant because you can only set one URL within Exchange, so when a user browsers to the mail.example2.com domain they will be redirected to mail.example.com.
As for the certificate process, use the wizard in Exchange 2013. It is on the Server tab in ECP.
