Junk mail folder contents changed

We use Microsoft Exchange Online and Outlook 2010 for email.

One of the users had an issue where their Junk Mail folder changed overnight.  Email they had stored in there  (that they moved from their inbox) was gone and old email that they had deleted re-appeared.  

My question is when I use the "recover deleted items" feature from Outlook or Outlook Web App, where will it put the emails I have selected for recovery, in their original folder or where they were deleted from?

Yes, the user was using the Junk Mail folder for temporary storage.  Yes, it was mail that was in their Inbox that they moved.
