Windows CA server

Company is setting cisco ISE.  We need a Root CA.  We have a multi-domain  Parent - Childs. We have 3 child domains.  How do we go about in setting up the Root CA. Do we build it in the Parent domain or can it be install on a child? What is the proper process for this type of scenario.

Because ADCS is a Enterprise CA is trusted throughout the forest it should always be implemented in the Forest Root Domain. All child domains will be able to use the Enterprise CA you just need to assign read and enroll if on the templates that you are using.

Aside from that there is no difference, the child domain will see the templates just as they would in the Forest Root Domain.

But - you need to plan this accordingly.
You say you have several child domains; are they on separate locations? with WAN connection between?
How many clients are you thinking of enrolling certificates for?

A proper design, built for both expansion and a long lifetime starts with at least a 2 tier setup, with an offline root, and then enterprise SUB CAs, either one for all domains, or one in each domain.
For automatic enrollment, you need to plan for groups and permissions.

We have the 3 child domains in different locations via WAN connection. Boston, NY, Virginia.

You will be fine. Regardless you need to implement this in the Forest Root Domain.
