If John's suggestion fails it might be a quick easy check to try and open the file from a different browser while excel is running locally.<br />
This would help pinpointing whether perhaps the issue could be browser related, and you might simply need to default or reset the IE browser.

I have a user, using Excel 2010 who is attempting to open a password protected Excel file from a website while having an Excel document open at the same time. &nbsp;She can open multiple Excel documents locally, but the one from this website will not open until she closes what she already has open? &nbsp;I know, this is pretty obscure and undetailed, but that is all I have.<br />
