Multiple codeigniter sites on a windows server

I am trying to do something similar to this question ( but I've got the codeigniter installation on a windows 2003 server in a separate directory (not in the root).
I'm running into all kinds of problems, but I was wondering if there is even any advantage, in terms of overhead, in trying to do this or is it just better to have each site (folder) with its own codeigniter installation?

IMHO, I don't think you can get some advantage in terms of overhead, and anyway I don't think the advantage would be so great to compensate for the troubles you have just now! I'll stay tuned to see the opinion of the other experts, but at the moment I think I'd just keep each site with its own CodeIgniter installation.
