Exchange 2013 CPU usage maxed out

For about a week now, one of my 2 exchange 2013 servers started utilizing 90%> of its total 48GB CPU. This is a VMware environment so I could add more if necessary.

What specific performance counters should I be looking at to troubleshoot this?

I have had random reports from people that their outlook clients disconnect temporarily, usually when the CPU hits 90%> also.

I have about 15,000 mailboxes, 9000 of which have their mailboxes on this particular server.

9000 on one server? what is average mailbox size? looks like you need more hardware. Remember, user also uses handheld devices to connect, which add lot of load on Exchange servers.

You use Exchange 2013 calculator from Microsoft and size it properly.

And also avoid resource dynamically. it need to be dedicated. How much RAM you have on this box?

48GB RAM on each box. We have a 12 month retention policy, and the average mailbox size would be close to 8-10GB.

8-10 GB, that is too much for 48GB RAM server. I did rough calculation and you need nearly 448 GB RAM with 16Core CPU, you might need more CPU core to run this server. I know that sounds too high, however that is what Exchange 2013 calculator showing me. I assume it is a stand alone server.

I assume you are using faster disk for this server. Now you can plan and upgrade your server accordingly.
