some per user settings are kept there instead of the local machine
especially if there is a terminal server or citrix in the environment

These are just laptops with file shares on a file server.

Can't say that I have seen this before..How are you controlling home folders... Through ADUC?? GP??? scripts???

As a test could you try mapping one drive for a test user using GPP...  Are the clients Windows 7?
