Ubuntu FTP file hierarchy
I am trying to FTP some files for backup onto Ubuntu and the file directory is completely different from the libraries I am used to viewing.
How do I FTP files to, let's say documents, and work from there?

I am FTPing with Filezilla from a Godaddy server.
I'm not sure what environment means. It's Ubuntu 14.04. I don't think the libraries are shared but they are no where to be found.

Exactly
Basically a linux newb.

The issues think confusing is that your libraries should be on the left side of the FileZilla interface and should reflect the libraries/documents there, the right side is godaddy's FTP location. That is what confuses what it is you are trying to transfer and from/to where.

Not where is confusing me but I just figured it out. Thanks.
You need to provide additional context.
When you FTP and login with your credentials you end up in /home/username
What is your environment? Are the libraries to which you refer cone from a share?
What client are you using to FTP? What is the source from which you FTP?
