You have to request web.com to give you the domain records, something that looks like:

ns4321.somename.com
ns4322.somename.com

They give you two records. Then you have to go to godaddy panel of your domain and set the values for your domain to those records. In godaddy you should have something like

dns1234.somegodaddy.com                                here your actual IP
dns1235.somegodaddy.com                                another IP

and you have to replace this value

ns4321.somename.com                                        new IP
ns4322.somename.com                                        another new IP

Okay: everyone has his records. Now go to godaddy, access the control panel for your domain and look for server records. You have to find a page where there is a list with at least two records and corespondant IP: replace the records with the ones provided by web.com and you've done. The you'll probably have to wait a bit in order to have the site accessible because these new values have to propagate over the Internet.
