File server restart

What is the best practice to restart a file server (vm) OS 2012 in 24/7 business environment.

The best practis is to have FS Cluster.  Then you have no downtime. If you do not have a cluster, just restart the server and hope thet it Will come back as soon as posible.
If restarting the file server will create downtown I suggest you first determine the lowest traffic day/time during the week and restart it then.  It's also best if the users can get ample notice before doing so that nobody is caught by surprise.  This will also avoid unnecessary calls for support.

When the server comes back up would opened files on users computer just resume working instantly or they have to restart their computer?

Assuming the files that are opened is in a mapped location, some like Excel and Words will auto connect automatically once the drive is remapped.  However, if the users try to save it while the mapped drives are offline because they will lose the changes when the application crash in trying to find the original location unless if you do a save as to desktop first.  Other files that are used in real-time will not resume working and the program will crash.  It really depends on the application.

When I unplug my ethernet cable and i have no Access to FS. Word or Excel will ask me to save the file to different location. It will not crash.

Just inform users that you have to update and restart your FS for security reasons.
To be safe, inform users of the server restart schedule.  Whether the application will crash or not it is better to be safe than have some users complain/lose work done when it does crash.  That's best practice.
