One Rack Unit (RU) is 44.45 mm (1,75 inches). There are three holes in a RU. The holes are not evenly spaced - they are 0.625" apart within the RU but one RU is only 0.5" from the next. A 2 RU rack will have six holes. The holes can be measured from their centres.

For a server for 4u, I can simply it occupy 12 holes. Do I need to calcuate additional space for web mount kit ?

What is that? Something on top of the server?

You just mount the 4U server in the rack, using 4 or six screws (depending on the server). You are covering 12 holes, yes.
By "web mount kit", do you mean "rack mount kit"? A rack mount kit usually does not take any additional space.
When choosing your rack, it is best to allow plenty of additional RU''s to allow for cable tidies and future expansion.
