Wordpress multisite question

We host our own website along with a handful of other agency's websites. The other agencies are affiliates and are really a separate entity from us.

Is it better to create separate WordPress sites for each agency or should we run multisite based on our website and add the others to it?

Does multisite give a single point of failure? In other words if a file (or files) get corrupted in the main site would it also affect the other sites?

I always think it is better to create separate sites if the numbers are small enough (< 100) and if identities are really separate.  There are other ways to manage multiple sites (e.g. ManageWP or you can even use Jetpack to mass-update things) that remove the core advantage of multisite which is one login controls everything.

It's possible, yes.  The bigger concern is that not all plugins play nicely in multisite and setting/maintaing the server configuration can be a giant PITA.
