Boot into the Recovery Partition by booting while holding down Command-R, then open Disk Utility.

Click on "First Aid" tab, then click on the drive icon on the left and check to make sure the S.M.A.R.T. drive status at the bottom right is shown as "verified".  Then run Repair Disk.

@Suryanarayan: the second link in your post describes the old version of Disk Utility. DU has changed substantially in El Capitan, hence the link I posted.
