is it possible to upgrade 6000 windows 7 clients of IE8,IE9,IE10 through windows update from the server . and keep clients with IE11 with same condition

Yes, you can deploy an MSI package via GP and will not update pcs which have it already.
I also suggest you look a IE settings in Group Policy and Preferences to ensure all users have the similar settings.

is it possible to upgrade to ie11 through windows update services from the server ( and will not upgrade pcs with ie11)
It depends on the update as the code for IE11 will be applicable to Windows 2008 R2 or even 2012 as well as Windows 7 machines. You can use computer groups in WSUS console so that you can seperate the servers from the client machines and only approve the update for that group.

how to upgrade clients to ie11 using wsus console
you can deploy IE 11 thru GPO MSI, if it found machine with IE 11, automatically it will get skipped
