Is it possible to use quick books with Microsoft server 2012 Remote Desktop service? Do to the fact it only publish applications, and in order do use quick books at the first time of use it needs to be linked to its data file (linking it on the server does not help, the user at the first session needs to link it).

According to this whitepaper from Intuit it can be done and is supported.

It may depend on the version of QuickBooks you have.  Single user may not work, but Enterprise will.
