The President of our company uses over 30 different sites for business.  I'm building her a new computer and want to get everything she does in Chrome from the old to the new computer.

How?

If she has a google account all of her information will be stored on her account. Upon logging into chrome on her new computer all of her chrome information will be the same as it was on the last computer.

She doesn't use her account at work.  Hence, she is not logging in.
You can save websites offline by right clicking and then pressing save as. This will save the web page, but I would highly suggest making a work account for her and bookmarking all of her favorite websites on it. It would save you a lot of time and you could see the web pages online instead of saving them on your hard drive offline.

If she created the account while she had all the sites open can she add then to favorites or will it open a new account?
You can just copy the profile over from the old PC to the new one. Go to C:\Users\username\AppData\Local\Google\Chrome and copy the "User Data" folder. This will copy everything over, even the cache from sites she visited recently.

Copying over the Profile is basically the last thing I do before replacing a computer.
