Why doesn't my update of Microsoft Security Essentials virus and spyware definitions work?

I'm trying a second time now, but it seems like the result is going to be the same.

I have noticed the last few days that my internet is much slower than normal and other strange things. So I suspect there is some virus or spyware on my computer.

What is best to do now, which steps should I take and in which order? Should I search the computer first?

N.B.! I have 19 important Windows updates waiting, should I install these before or would I risk the virus affect the installation of Windows updates?

I have Windows 7 Home Premium 64 bit and use Google Chrome.

I started a virus search now in MSE, and it immediately found a Trojan which was classified as Serious.

Should I immediately have it removed or let MSE finish the whole search first? I mean, now when it has been found isn't it already neutralized? Or is it safer to cancel the search and have the Trojan removed and restart my computer?

The threat level was severe and I was recommended to delete the Trojan immediately, which I did now. After this, should I let the full scan continue until the end without restarting the computer?

And do you mean I should disconnect from internet (wifi)?

Can I connect sporadically just to check e-mail? And then immediately disconnect again? Because it seems the search will take whole day.

Connect: I mean to internet, sporadically. But I think I wait, because I have a lot of Windows Updates waiting which have not been updated yet plus Microsoft Security Essentials virus and spyware definitions that also are not updated yet (is not possible for some reason, perhaps because of the Trojan, will see if it works after the scan is completed).

It worked fine to update MSE after I had removed the Trojan. But as it seems now Windows Update does not work: takes ages, 0 % and nothing happens after 1 hour. It says Windows Update is downloading the updates, but it displays 0 % all the time. I have had this issue before and in the end it turned it the updates are downloaded, but the notification comes suddenly after a long time, from 0 % to the final notification that all updates have been downloaded.

Very strange, but now when I opened the web browser and started using the computer the status indicator for download of Windows Updates finally displayed progress (I was connected to internet all the time though).

Now it proceeds extremely slowly with installing the Windows Updates, have been stuck on 3 % a very long time.

Then I tried now using the computer again (not browsing internet, just using a translation software offline) and immediately the installing of Windows Updates proceeds. When not using the computer it is stuck.

I updated without problems and the computer problems I had before (when the Trojan was present) are all gone.

But for next Windows Updates, if I follow Sudeep's recommendation, what are the benefits? And what do  his two links contain (how does it work compared to only continue doing regular Windows Updates)? Will it forever change my Windows Updates to the better if I follow Sudeep's advice? Or is there any risk it will get worse or I get other problems with the computer?

Thanks, my Windows still works fine after I removed that Trojan. It's possible it blocked download of updates to my anti-virus.
