Google Apps for Work - People losing Access seemingly at Random

Using Google Apps for Business (Work), with about 400+ Users. The last week help desk has been getting calls and tickets about 'Folders Vanishing' or user base seeing messages like 'You do not have permission to view this' where they had access previously and when I and other the admin look, we see that folders, files and such as shared appropriately to each user.

What has been sort of a 'Fix' is removing the user from the group and either re-adding them to that group with access to a share/folder, or directly sharing the item with the user (not preferred, was not required previously.)

Currently, I am looking at how I can write a Drive Audit report (as we do not have Unlimited, we do not have one provided for use.). There are only 2 'Super Admins', and 1 person with the ability to create and view reports, outside of that, no one else has privileges.

Even if it is a spitball guess, does anyone have a thought as to what could be causing this issue? Right now I am suspecting the 'Report' Admin, although their manager states their code is only reading in information, not altering share permissions.

Thoughts, replies and suggestions are greatly welcomed as this is getting pretty nutty.

Google did not respond all that quickly, and when they did, they noted that nothing was done "Behind the scenes" that could have caused the issues we were experiencing.

BetterCloud was a great recommendation, and despite the value I saw in the tool, once the trial is up, the powers that be did not give it any consideration.

What happened is I had to crash course myself in the Google Admin SDK and create the reporting we needed.
