Web Development Tools for MVC

Are there any Web Development tools that work well with a site that uses the MVC design pattern?
Have used Dreamweaver & Coda2 & BBedit.  Sites are mostly HTML with PHP.
With MVC, the site files are distributed among various folders (Model, View, Controller, Admin, etc) which I am sure is for good reason, but for a solo developer doing updates & changes after the fact, it is driving me a little bonkers.

Thanks Jason. I've had a good feeling about PHPStorm, and since you just confirmed my suspicions, I just bought it :)  PHPStorm & WEBStorm & DataGrip in case that is useful for MySQL :)
Once you get past the initial learning curve of it, you should really enjoy using it.

My two developers here basically forced me into it kicking and screaming and then I learned it and now I love it.
