I understand this can be set at a database level. BUT does it then affect existing mailboxes on that database or just new ones created from then on?

I want all newly created users to have a limit. BUT I dont want that applied to existing users. New users we want to go into database 1 but there are already existing users. I dont want to cause chaos by limiting existing users on database 1.

Is only solution to add limits to database 2 and add new users to this DB?

It affects all users in the DB

you can also change them for each user manually on the mailbox level

akhater - thought that was the case. So better not set because it will affect existing users too.

So I guess only way to ensure new users get these limits is to create a new DB with the quota set?
Or change manually each time a new user is created?

Actually you have 3 options

1) Create a new DB (easiest thing to do)
2) Manually Change
3) use the exchange scripting agent which is the best solution but a bit tricky to try / test here
