We use the free version of Microsoft Security Essentials.

Is it possible to set up a GPO (Windows Server 2003 R2) to schedule a weekly full scan?

You can try this:

Please note that Server 2003 is no more supported and I recommend you strongly to upgrade to Server 2012 R2. Also note that Microsoft Security Essentials is only free up to 10 client systems in a business Environment.
