I am having exchange 2007, when I change my mailbox size setting under storage quota properties , like issue warning, prohibit send

it doesn't reflect automatically, I need to run Managed folder assistant  each time, does the changes should not reflect automatically.

Yes.

It is the default behaviour as the policy will only be applied if the assistant has been run.

The information below might give you some insights.

Exchange assistants are implemented as background processes and have to run on a server to be useful. Prior to Exchange 2010 SP1 the MFA ran on a schedule basis. In other words, you assign a slot that might span a number of hours during which the MFA processed mailboxes. Typically, the slot is scheduled in the dark of the night when servers are lightly loaded.
