".In Server, there id only one .net file. " -  I don't understand ... You say: "First at all, I install MSXML.XX , .NET file and then Silverlight." . I'd like to know what you are installing

"I cannot install the patch with .msu."  - can you install another update with .msu successfully? Or NO update with .msu extension works?

I have many of window patches with .msu need to install
but they all fail in window upfate.
They all have the same error.
Therefore, I give u one error message..

.net patches is one of them

my question is how to solve window update problems.

Ok, sorry, from your original post it sounded like its a single patch that fails.

1. Open an elevated command prompt and try to rename CBS.log:
ren %WinDir%\Logs\CBS\CBS.log %WinDir%\Logs\CBS\CBS.log.20161117

If it fails thats ok.

2. run
sfc /scannow

In case it shows any problem please attach %WinDir%\Logs\CBS\CBS.log to your next message

3. run
chkdsk c: /f

it will tell you it can't check the system volume. Press Y and restart
Let chkdsk finish during the boot

Michael PfisterCommented:
If all .msu WIndows Updates fail this is likely a problem with the component store. First step is to check with sfc /scannow and to make sure there is no NTFS problem, a chkdsk

Michael PfisterCommented:
So sfc /scannow showed no errors?

Michael PfisterCommented:
Next step is: please download and run the System Update Readiness Tool for Windows Server 2008 R2  https://www.microsoft.com/en-US/download/details.aspx?id=14668

Its quite big and runs for a while.
Again, if possible, rename CBS.log before running it. Upload CBS.log here after  System Update Readiness Tool finishes.
