Any other groups that users might want to use would be added through the normal Google Groups function. This would be managed by the users themselves and not impact LDAP synchronization.

No, they're not removed. We never created exclusion rules for these user-created groups and they were just fine. Of course, it's always best to run a test first, it's been close to a year since I've last tried it myself. But as far as I know, this should work.
