SQL Maintenance Plan

Have a database that had some authentication issues this weekend and caused transaction log to fill up, currently not a maintenance plan on this 2008R2 SQL server, was going to setup but was wondering should i shrink the database first to clear the logs or will maintenance plan do that on first full backup?

You should not clear the logs before backup, they should be cleared when backing up. If you don't care about your logs, change your recovery model to simple.

Should i do a different task for each DB or just put them together on same job?

it is your choice. If the job combining them all together does not take too long, I usually bundle them all in a single job
