upgrading a windows 2003 webserver

Hello,

I have a website that's hosted on a windows 2003 standard 32bit server.  What's the best way to upgrade this server to a windows 2012r2 x64 ? I know there's no direct path to upgrading, so I'll do a side-by-side upgrade; however, does anyone know the best way to transfer the data and what caveats to look for? Are there certificates that I would need to migrate as well?
