Program files permissions

I have a machine that running into issues running application, upon further exception I can see that the permissions on folder C:\Program Files has become messed up and subsequently the folders within the program files have also changed, I can't see who the owner is each of these folder, I've tried changing the permissions however I get the error message says "access is denied". It's a windows 7 machine and has no other issues and the program files and its sub folder and the only ones affected. I've checked the state of the harddrive is both a chkdsk and sfc and both came back fine and I've ran anti-virus scans and that also came back fine. What is the best way to proceed with this?
