mac mail 10.12 linked to gmail ...

This machine was upgraded to 10.12

When moving emails from the inbox to cloud based folders I came across a discrepancy in syncing with my iPhone.

In the gmail browser I can see many emails in my inbox which I have filed into folders.

It's as if Mac mail let me move the emails butt didn't update the cloud structure.

A clever soul suggested disabling the account in internet accounts, and re-enabling, no difference.

Have spoken to Apple, no joy.

To which "cloud" are you referring, Apple's or Gmail's?

I find the simplest solution is almost always the best.  I leave all my gmail messages on gmail and add that account to each device explicitly.  No moving of anything is required.

As well, I use gmail's "smart folder" approach, i.e using Labels.  All the mail is in fact in my inbox but might be tagged with different labels based on criteria I define.  That has the interesting effect of listing the labels as actual folders in both Apple Mail and iOS Mail.

Just to be clear.

When you view the Inbox on Gmail in a web browser you see multiple emails .. however these same emails have been moved to subfolders when you view the same mail account on Mac Mail on your computer .. is this correct?

1. Is the GMAIL account setup on Mac Mail as an IMAP account?
2. The subfolders you moved the emails on Mac Mail .. are they still within the GMAIL account or in another mail account on in the "On My Mac" set of subfolders?

Account was added as an account of type google mail ... not generic and imapped

Yes the folders belong to the mail account and are gmail folders (cloud based)

If options 1 and 2 do not resolve .. the next step is to DELETE the Gmail account in MacMail and re-add it .. unfortunately Enabling and Disabling it won't do very much and a full DELETE and RE-ADD is the only way to reload it fully.
