Video cutter and large file

We have a DVD which is an hour long church service. The 58 minutes is in clips of about 6 minutes each. The entire DVD is 2GB. We need to capture using an MP4 video cutter two 4 minute clips which we find in sections 2 and 9.
9 x 6:29 gets the 58 minute DVD.
The cutter is:

It works fine except section 2 is 97MB after converting it to MP4.
When I try to open this huge file with the video cutter my VLC opens and plays section 2. It is supposed to open in the video cutter.
This DVD is a friends and on his own system his WMP opens and plays the clip when we try to open it into the video cutter.
I'm guessing the size of the file is the issue?

Will try Handbrake.
I did not change any of the settings and went ahead and encoded the file. The setting on the right was 1080p30.
The resulting file was 14MB. I again tried to open the file using the above video cutter and it failed. I have used that cutter dozens of times. I does not play the video that is being cut like before. It opens VLC or WMP, and plays it there.
Back to the cutter I can manually drag the progress bar left or right to try to isolate the desired video clip. This is not the way this video cutter had worked in the past. The video to be cut opens and plays in the video cutter window and the start and end times are set.
Unless we are back to a file too large. I used the drag the progress bar method and selected a start of 3 minutes and end of 4 minutes to get a one minute video and it was 1.9MB.
