Should my computers appear in the WSUS console even if I have them connecting directly to windows updates via GPO?

what did you mean "When do they/should check in?"
When do they/should check in?
if it isn't configured to use WSUS, it won't check in at all
if it is, you need to check the GPO to see how it is configured
by default, the check interval is 22 hours
