How to disable Ctrl-R binding? Ctrl-R is  a shortcut for searching command history in linux. But doing  Ctrl-R in Puttycm opens up tab rename window. How to fix this?

Open Tools -> Options -> Hotkeys. Change the shortcut for rename tab to something else. You would be able to search command history now.
that link says Ctrl-R should open rename but it is not opening
please advise on how to open rename window
Does your system have /etc/bashrc?

Look within to see whether it has a check for the TERM you are connected with and if it is exterm it sets PS1 and PROMPT_COMMAND.
the PROMPT_COMMAND ....
Oh, you still would need to manually add/configure your desired HEADING of the window

how to do this manually. can you please put some screenshots?
Please run in the session, set | grep -I prompt

There are no screen shots to post. You can set the initial title of a window within the appearance higherarchy, but if the terminal type is xterm, the connection to the shell bash, ksh, zsh, etc that sets a variable that is used to update the terminal window.
In a similar way as it manages the shell prompt, it also updates the terminal window title.

unix is awesome with very little power to developer i guess
Not sure I understand your comment, though it might be an issue in the formulation,
One can use a fairly simple desktop PC by installing Linux and have a robust, "powerful" server for web, (LAMP) setup since the OS's resource consumption is minimal compared to others
