Migrate all the mailboxes to Exchange 2010, decommission 2003.
Use Microsoft Exchange Server Deployment Assistant, use Exchange 2010 scenarios it would create a custom walk-through for you to migrate everything you need.

I am agree with Ronin. Migrate Exchange 2003 to 2010 and then Decommissioning Exchange Server 2003 will be better task.
You can do Exchange Migration and then follow the step by step guide give at https://www.kerneldatarecovery.com/blog/decommissioning-exchange-server for Decommissioning Exchange 2003.

If you need Exchange Migration help, then you can go for Kernel Migrator for Exchange software.
