Javascript breaking when uploading website via ftp

When I amend or edit one of our sites pages via ftp, the Javascript on the entire site breaks. I believe this is because strange characters appear in the JS core file of JQuery.js despite this starting as a working file.

If a external freelance developer uploads to the site it works fine.

Already tested different ftp software and bypassing the server when uploading.

This happens on multiple sites. Can any provide any solutions to what might be causing this?

I use CoreFTP and Filezilla and never have that problem.  I'm using the default setting for ASCII and binary transfers.

I use Filezilla and know the the same file works on some domains but not other leading me to believe its not location or software but a php or hosting issue. Has anyone ever come across anything simiar before?
No.  I have used over 50 different hosting companies and never seen this problem.  What hosting companies are you having a problem with?
