Does the 2016 template override the 2013 or do I have to install and maintain both?

What settings do you plan on deploying with GPOs?
Both. There are slight variations in the templates, and use WMI queires to apply according to Off Version

Its to configure Office Telemetry Client settings. We have both 2013 and 2016 clients.
