That's the expected behavior, syncing Shared files/folders is only possible if you initiate the process via the browser.

We just started using OneDrive with our Office 365 business - i went on my machine, and created a new folder, and shared with a few users in my organization. They received the link in their email, and opened it fine, however, they do not see the folder when they open their OneDrive shortcut, did i miss something?
