User Group Policy Applying at one site but not at another site

I have a User based Group Policy which is currently applied to one user. When the user is a site A it works and applies fine but when he is at Site B it doesn't work and doesn't show in the list of applied or denied either.

Is it a site linked GPO? In GPMC have check the Sites folder (it should be above Group Policy Modelling and Group Policy Results), is there a GPO linked to one site but not the other?

Are there domain controllers at both sites? If so, can you confirm whether SYSVOL is successfully replicating between them? This isn't the same as AD replication, so the Repadmin command may show no problems even when SYSVOL is broken. SYSVOL is replicated either by FRS (the old way) or DFSR (the new and much better way), so check the FRS and DFSR event logs on a DC at site B for errors. Feel free to post anything you find.
