It is not that you lost the favorites folder. The favorites section has been hidden since you no longer have anything in it. Like David mentioned - those duplicate folders are not duplicates, they are more like links to the specific folders. If you like to have Inbox, Drafts and Archive folders at the top of your OWA - leave them in favorites and don't worry about them appearing below, you will not have duplicated items in your mailbox.<br />
In Outlook, this Favorites confusion can be easily countered by switching to the folder view mode.
