Tool or Approach to handle multiple app testing
I have different applications
1st application Developed using C++ and have a gui menus
2nd appication- Developed web application
3rd application - Java swing application
1. Need to modify few configuration after login into the above application
2. Need to run few SQL queries on DB which is being used by the application
Which tool would be the best tool to automate ? if no tool is available, how to automate this
How to write a code which executes different operations in different application with one click ???

Cause according to your description, you don't touch anything which requires integration tests or more.

XRunner...can i able to test both Java and C++ application using XRunner with one code ? What are the alternatives. Please advise.

1st App) Use XRunner or equivalent.
2nd App) Use PhantomJS wrapper like Selenium, because you'll require a fully functional (headless) browser to test your site if any Javascript is being used.
3rd App) Use PERL test harness system or equivalent, unless there's a GUI, in which case refer to #1 + #2.
There are many test systems. You'll likely choose whichever one seems best to you, as test system choices tend to reflect personal preferences most of the time.
I tend to go for bare minimal systems (like those above) which allow most flexibility developing code testing suites.
Another good place for information is to search for software which runs continual test suites.
For example, look at how Ubuntu + Debian test various software Apps similar to yours.
