Are you familiar with GPP?
Since this is a file located in \LocalLow\Sun\Java\Deployment\security\exception.sites

You can use GPP to copy this file to the users profile.
Use the update or replace option.

The exceptions trusted.certs are store in C:\Users\YourUser.Name\AppData\LocalLow\Sun\Java\Deployment\security\exception.sites
Populate your file with what you want to add, copy it to a file share and use a logon script to copy the file for each user. This will make it to where users will not be able to add new sites.

Testing Procedure:
Take a test machine and configure it manually. Afterwards, copy the file trusted.certs in %userprofile%\AppData\LocalLow\Sun\Java\Deployment\security to another unconfigured machine and verify if the exception list was indeed transferred that way.

If it is having some issues with the Roaming Profiles, then please recreate the user profiles to make sure it works.
