Office 365: synchronizing pre-existing Office 365 user accounts with a local Active Directory
After a local on-premises Active Directory upgrade to Windows 2016, we would like to deploy AD Connect and sync the local AD with Azure AD and Office 365.
The problem is that the users accounts already exists in Office 365 and are "in the cloud only".
Is it possible to sync and link the local user accounts and the Office 365 accounts?

I will update the UPNs and Emails for each users in AD and I will start a full sync and see if it works.
And then select your answer as the solution if this is the case. But if you say so I believe it will work. :)

You can test on a single OU first before you go full blown. Create a test account in O365 like all your other accounts, and then create a test account on-prem like all your other accounts, and have you AD connect sync a single OU first with that test account and verify everything is working according to plan, and if so go for it and set it all up. That would be my recommendation.
