Issue with CPU running 95-100% but nothing in processes is showing high CPU
We have a vm running 2012 R2 and for some reason the CPU on it keeps running around 95-100%
When I go into the task mgr, it doesn't show any process really using much CPU. Is there something I can check to see what is causing the cpu to be so high thus causing the server to be sluggish?

How many Cores/CPU allocated in the VM ?
Also and with respect to the guest machine, you can run Admin Tools Resource Monitor to get more details.
Also, from Microsoft SysInternals, get and run Process Explorer which can show you all the running processes.

Well since I posted this I ran Malwarebytes and it is still running and has found 150 Threats... So that maybe my issue but will wait to see once it finishes running and cleans up the threats
This is probably the root cause indeed.

That will certainly cause a problem. Clean up and if you need to, run Malwarebytes in Safe to clean up more

in the CPU section you can see what is using your CPU. The Resource Monitor will show you more details and system threads that you cannot see clearly on the dashboard view,
