How do I configure multi-factor authentication on my Server 2016 RDP Server.

You'll need a 3rd party solution that supports RDP. How you set that up depends on the solution.

As mentioned, Azure Multi Factor Authentication can be set up with either an on-premises server setup or integrated with the Azure AD cloud.

Duo could be used if wanting an on-premises or cloud based RDS farm dedicated MFA solution.

A final option that I can think of is AuthAnvil that has either an on-premises or cloud component to make everything work.
AuthLite is a product I've seen that, as I've understood, can allow you to enable it selectively.  And not just for RDS.  This might be a good option for environments that want admin accounts (and maybe RDP) to use 2fa while all others don't.
