I configured the mail forwarding hook inside the office 365 admin console to flow to a different mailbox. How can I setup this user when getting the forwarded mail comes over that it can go right into a separate folder?

I am assuming it needs a separate folder and a rule for the targets inbox correct?

Yes. You need to create an Inbox rule for the second mailbox that moves the email upon receipt.

Is it as simple as adding another folder to your inbox tree and create that rule so that all incoming message go directly into the newly created folder?

Your forwarded e-mails will arrive like direct e-mails. The user can have filer that moves e-mails to a separate folder by some conditions (sender, subject, etc.)
