I have used AD Connect to configure Hybrid Azure AD Joined. Once completed I went back to Azure Portal, but I do not see any devices displayed there.
I have Windows 10, and Windows 2016 on Premise, but they do not show in Azure AD.

Have you tried restarting those devices since you configured AADConnect? Have you synced the OUs which contain the computer objects? Has the account which you've used to sync AD to Azure AD have read permissions to the OU which contain the computer objects?

I have not restarted the devices yet.
Regarding Azure AD connect , it did not prompt me to choose from which OU to sync the devices from

Check the OUs and restart the devices, let me know the result after that.

Also, can the Azure AD Connect server connect outbound on port 443?

I have restarted the Devices, but still are not showing up in Azure AD / Devices

Azure AD connect is able to connect to Azure Active Directory, and was able to Replicate On-Premise AD users to Azure AD users:

I followed the links above and  did a lot of research on how to fix the issue using Powershell commands , but no luck.
Not sure why the Devices show up in Intune, but not in Azure AD:

So if you go to Azure AD > Devices, is it blank?

Have you ran the troubleshooting steps on the client devices? It should show you an error which would explain why the issue is occurring

Does not Endpoint Manager get Device from Azure AD ?
if so, how come they show in Endpoint Manager but not in Azure AD ? 

I don't think so.

On one of the Windows 10 client machines, open command prompt, and run the following and post the results here
dsregcmd /status

Bear in mind, the process is really for Windows 10 devices, if you want to see Windows 7 devices in Azure AD, you'll need to carry out additional steps: https://docs.microsoft.com/en-us/azure/active-directory/devices/hybrid-azuread-join-managed-domains - Look for Windows Down Level devices.

Not sure what you mean by that. I just followed the Wizard from beginning to end on configuring Hybrid Azure AD Joined

What version of Windows 10 is the client running?

When you ran the forest configuration (SCP Setup), did you do it using an account which has Enterprise Admin rights in AD?

Correct,  the Administrator Account which is member of Domain Admins and Enterprise Admins

Can the device connect to the internet ok? Do you have a web proxy?
