Getting "Permissions are incorrectly ordered" error when creating a new folder and viewing the security tab

I just moved over to a new file server. It has the same permissions as the old one.
When I create new folder and then go into properties and then the security tab I get this
User generated imageThis is only happening when I add new folders. I tried using SetACL studio and reset child permissions on some of the folders but still get same error when adding a new folder afterwards. Any ideas would be much appreciated.

Something is messed up with the ACL order. I've seen Cygwin doing this. Do you use it?

You can use this command to reset permissions on the root folder.
icacls <directory> /reset /T

No, I copied the files using microsoft storage migration service and then did a manual cutover.
Its a 5TB file server currently being used. This command reapplies the same permissions? I have custom permission on many of the subfolders, will those still have them?
