Thanks for the link, the mailboxdatabasecopystatus was Failed, so followed the instructions in the link stopped the search services for exchange, deleted the *.single folder and restarted the exchange search services, run get-mailboxdatabasecopystatus again and shows status crawling. Will wait till it finishes re-indexing, about 440GB, might take a while.
